They do use that sometimes, but unless I'm misremembering, there's a specific scene while he's in the cell where he asks about how they knew he was a guy, making reference to the fact that they're referring to him by his gender. And if you'd like an easy to access example of them doing that, just before the route split if you roll it back a bit Marrowyn calls him "he".
